I had a similiar problem once. Probably you have installed your system into "Program Files/Baan" directory (as the installer sugests). Some command line utilities, like bdbreconfig do not handle the space in "Program Files" properly. If you reinstall into c:\baan or something like that, problem is gone.

Wow, nine years passed by, and no others experienced this issue. Until now...
At a Baan IV customer that I'm starting to support just recently, I experienced the error 'Error during reconfigure tables; check your logfiles' when invoking ttad4225m000 and the option to repair the reference counters only. The error pops up immediately after hitting the 'Continue' button.
Symptoms:
- "Shell server '': Can't find associated bshell process - pid = 525" in the Event Viewer
- Environment: Porting set 6.1c.16
Cause:
For some unknown reason (perhaps my predecessor ?) the executable in $BSE/bin was named refint.txt instead of refint.exe
Resolution:
Rename refint.txt into refint.exe
