We would like to havetwo databases to be referred (one database for one set of tables and other for other set of tables) on same sql 2000 instance. Please let us know the procedure for doing do. What are the prosand cons for the same ? Has anybody done and what was the result ? Does it have a drastic effect on performance ? The tables which i would like to have are those used for communitating for 3rd party database.

You can use different file groups in sql for example put your archive, live,test/dev companies in different ones then you can backup them up individually. the filegroups can be put on different disks for performance.
